 I take in 2000 calories a day and every other day I water jog equal to 1000 calories.  Does this mean I simply subtract the 1000 from the 2000 on the days I jog to determine my net calories for that day?

To determine your intake needs you need to take your total energy needs.... ie. If you use 2000 a day that's your total energy requirement.  If you do 1000 cals of jogging your total energy requirement increases to 3000...... Then deduct about 700 for weight-loss.  It's as simple as that.

If you use up 3000 cals average each day your weight-loss intake would be 2300.  'Net calories' is something of a misnomer.  If your objective is to lose weight i.e. burn up more calories than you take in, then your net calorie intake should be a negative number.

If you're planning to exercise regularly, try using the CC calculator and setting an appropriate activity level.  If you do vigorous exercise three or four days a week you could set it to 'moderate', for example. Then you'll get a calorie target to aim for and you can work with that.
