What is wrong with my body?
I wouldn't worry about the 20 pounds that you gained, I'm sure it's all muscle. That's what happens when you become toned. I used to be fit and toned, but once I stopped working out and even started eating a little more than usual, I lost weight. I think it was due to loosing muscle. I wouldn't be too worried about it. It seems like your doing everything right!
You need to increase your caloric intake.
There is a reason why they call it getting in shape and not getting in weight.
Your body will need to hold on to extra water while you are transforming,
I used to be 240, then I got to 190, now I am 210 but did strength training 5 days a week for a year, and yeah I have put on 20 lbs. Some fat, some muscle.
Point in fact if your body is making changes and the fat is going down. this is not a bad thing, the further you go the slower your body will change.
Also, a lot of athletes can have massive weight swings, mostly due to water.
The trainer I worked with a couple years ago went on vacation, left and was 165, came back after gorging on everything and eating like crap just to try it, and two weeks later was up 17lbs. And it took him 6 weeks to take it off when he got back into his routine.
Right now your body is holding water to repair its self, you may not be getting enough water. So its holding onto what it can so it can keep these changes up.
If your eating correctly, and getting exorcize, everything will fall into place, slowly, but it will.
Again There is a reason why they call it getting in shape and not getting in weight.
Give it time, this is not an overnight thing. It takes weeks months years not hours or days

If it took him 6 weeks to lose the 17lbs that he gained, then it wasn't water weight. Water weight would explain day to day fluctuations, but not a 20lb weight gain over 2 months. Something is off, just have no idea what.

If I recall correctly a lot of it fell off very fast. Like 8 or 9 lobs in the first week or two of getting back to his routine. The rest came off slowly. So a lot was water.
this is also the type of guy that eats 4000 cals a day just to maintain. then went with no work outs for 3 weeks and ate the same as usual. Hence why a lot of body builders and athleats gain a lot of weight when they stop.
If things are changing that is what matters. Its important to give it time, Also. Many times the body must add a little before its ready to let go. So this could also be it, Muscle also weighs more than fat. I have met a lot of women who you would swear would be 120 but are 155 165 yet are small sizes. they just have more muscle on them, and they look great, are healthy and know its all about muscle and shape and not what the scale says. Dont fall for the every women needs to be 115lbs thing. Its total crap. Look at the "normal" as a guidline but but take it as it must be or you failed. Its a lifestyle change not a new set of clothes. It takes time, give it time. Things will happen if you follow the rules, If something is not working, your cheating somehow, you just have to identify it.
At 200lbs and 5'9" you are still overweight.
I am 5'10" can run 4 miles, and curl 25lb dumbbells on each arm for biceps now, at 190lbs, I may 'look' fit, I have noticeable biceps and triceps.....but I am still 20lbs overweight. I get caught up sometimes I thinking I am thinner/fitter than I am.
The fact you wear a small pants size for your height and weight either indicates you are an apple figure or very small framed.
Muscle is denser than fat, but building muscle takes a long time, like 1 month per pound for women, unless you are either a genetic marvel or on steroids. I'm 5'6, 200lbs and a size 10 in jeans, but I still have at least 20lbs to lose before I'm a healthy size.
I'm sure you have significant muscle, but I don't see how you would have built enough muscle to be a healthy size in two months.
