I have started to get a headache every day and also an upset stomache since I have started on a low calorie and as the 'analysis' shows me to be on a low fat diet.
I've thought maybe I'm in detox! My girlf has had a few headaches as well this week but has put it down to giving up regular tea (caffiene) and drinking white tea. Yesterday she had a cup of regular tea with breakfast (she was craving one :P !!!) and didn't have a headache all day!
Meanwhile I've basically given up rubbish processed foods and alcohol!
What do you think? Its really starting to bug me as I think considering I'm eating so healthy how come I feel so rubbish!

I'm not sure exactly what the cause of your headaches is, but I can tell you that I sometimes get headaches as well. The culprit: not eating enough!
You mention that your "target is 2000 cals a day but never seem to get there"... could that be the problem? If I don't eat enough, I get a persistent headache, feel lightheaded and dizzy, and sometimes get a stomachache.
It may help if you eat more of your food in the morning so you have fuel for the day. Maybe you could add that extra 200 to 500 calories you need to get to 2000 calories onto your breakfast and morning snack? Since you're low on fat, try adding some almonds or peanut butter, or an avocado. They'll help you get some more calories in while upping your fat intake with healthy fats.

giving up caffeine and/or alcohol can throw off digestion and appetite...
caffeine especially can cause severe migraine sharp stabbing type headaches because the brain is breaking the connection between caffeine and the receptors. It can take 3 to 4 days to go through caffeine withdrawal. However, this can also be avoided with a gradual reduction in caffeine over a longer period of time.
alcohol withdrawals can also be severe and can require medical assistance, especially if you are experiencing the shakes, any halucinations, vomiting, etc...

I've been experiencing a bit of nausea during my commute home, and it's almost every day. I'm not sure what the culprit is, though I suppose it could be not eating enough. I shoot for about 1300/day, and I usually have 600-700 of that spaced throughout the day at work.

Be really careful with your fat intake, 9 and 16 grams is way too low. Unlike all those garbage studies done in the 80s about lowfat diets its now being shown that intake of healthy fats like olive oil and peanut butter help with weight loss and your body simple needs these compounds to create hormones. Low fat diets can actually start changeing your hormones around since the body doesnt have the basic building blocks to make them.
Not sure if this is the cause but just something to watch out for, eating less then 20% fat will actually slow down weight loss.
